Wrath of God is the standard for unconditional, affordable mass removal. Toxic Deluge and Blasphemous Act are close behind for their scalability, and Farewell for sheer flexibility if you can afford six mana.

A wipe that deals damage or reduces toughness to 0 (Toxic Deluge, Blasphemous Act) doesn't care about indestructible, since that keyword only stops destruction, not lethal damage or a 0-toughness state-based action. A wipe that says 'destroy' (Wrath of God) does nothing to an indestructible creature.
Modal wipes like Austere Command and Farewell are more flexible but usually cost more mana. A deck that can afford the extra cost gets more value; a deck that needs a wipe on curve is often better served by a cheaper, unconditional one.
